He understands that deep down, she's very like him, and that the way he feels about people's lives, she feels about plants. But the difference is, she's willing to cross the line he never has and tries every day so hard not to cross.
At the same time, though, the Ivy of his world, arguably, is the one villain who was able to hurt him the most, though inadvertently. She gave him a taste of what he thought was true happiness-- to the point where he was actually ready to give up being Batman-- and then snatched it back away.
He knows that wasn't her, but that she has the potential for it, and though it's irrational and he knows it's irrational, he still harbors resentment against her for it.
Yes, she helped with Crane, and, yes, she has potential, and he's willing to offer her help, should she ever choose to follow a different path, but he's not going to do so blindly: the thorns dug deep enough the first time.
